I think this is the same problem as mentioned in MJAVADOC-275 (didn't try the 
test case there)

We have the same problem in every multi-module-project 

mvn clean install
mvn site

works, but

mvn clean install site

leads to build errors

I don't know if it is relevant but we are using two hierarchies of multimodule:

pom.xml (includes only modules/pom.xml)
./modules/pom.xml (includes module1 and module2)
./module1/pom.xml
./module2/pom.xml
