Please note that directories are not files. Your exclusions only match files, 
not their directories. So why should the plugin exclude those directories if it 
was not told to do so? Just because the directories are empty? Others might 
want to have those empty directories.

If you want to exclude entire directories, simply tell the plugin:
{code:xml}
<excludes>
   <exclude>**/*.properties</exclude>
   <exclude>xml/**</exclude>
</excludes>
{code}
will exclude the directory "xml" and all files underneath it.
