Looking at the Surefire report it appears to be losing the licence comment and
inserting blank newlines into the rewritten POMs, which is wrong. This doesn't
appear to be a line-ending problem - have you got any local modifications?
What version of Maven are you using to run the tests?
I'm not keen on using XML comparision since the indentation would not be
tested, as you described above.
