The javac executable and what's behind javax.tools is very much the same in 
terms of options.

For example, I'm not aware of a way to specify isolated processors or paths 
with that API. You'd have to invoke multiple rounds with proc:only followed 
with proc:none with either. the API or the javac process to do something like 
that. Is that what you mean?
