Well, I had a strike of inspiration and decided to try something that turned out to be the reason. The dark trick to make this to work properly was not related to Qt but to OSX. And apparently, if your application is not inside a bundle directory (e.g. ./$(AppName.app)/Contents/MacOS/) then the problem mentioned below happens. I manually created the directory structure and made the corresponding links inside the right folder to emulate a bundle and voilĂ . Now the application menu is shown on startup as it always should have been.
