Actually, Thunderbird was showing all of the messages. I didn't see the latest messages because its sort arrows are upside down (!). It would seem that this must be an IMP problem, so I'll start looking there.

Users connecting via our webmail (Horde/IMP) don't see any messages and it says it can't retrieve the quota. If I connect via POP3 I do, however, see all of the messages there.
