Apparently reconstruct doesn't do this now. I salvaged a user's directory tree from a disk that was going bad, moved to to a new server, and copied the files and directories in.

Now I don't seem to have a way to get at the files through a mail client, except for the top level (that indexed fine). No subdirs show up.

Is there any other way to do this?

From "man reconstruct"

-f Examine the filesystem underneath mailbox, adding all directories with a cyrus.header found there as new mailboxes. Useful for restoring mailboxes from backups.

TIA,
