All of what you described is normal - under Cyrus IMAPd, all user folders are subdirectories of the INBOX, both in the mail store and logically to the mail client. I don't know if it's possible to change this - do you need to? Most IMAP clients work fine with this, and all our users have no trouble with the idea.
