With our former UW server there was a major load issue with POP users who had "leave mail on server" set. With a large inbox each POP connection involved reading and parsing the whole inbox, just to find out that there was nothing new. I patched the code to restrict the connection frequency to control the load.

When I set up cyrus I set popminpoll to continue the same policy.

However, I would like to know if I could reasonably reduce the interval or do away with it entirely. Am I right in guessing that with cyrus there is very little overhead in pop3d generating the UID list? I assume it just has to read one of the cyrus.xxx files.

This is correct. Opening a large mailbox is a fairly cheap operation for Cyrus, as compared to UW.
