well unfortunatly you have to make sure the permissions on the user 
directory is still cyrus:mail

If you dont do it with EVERYTHING as that, reconstruct will 'IGNORE' the 
message and continue on.

do a chown -R cyrus:mail /var/spool/imap/user/*

then reconstruct.  Should find all the folders and messages

(personal experience talking here)
