If I understand correctly, if you look in /path/to/imap/user/username then you don't even see the files named 1. 2. 3. ,etc. If that is the case check the following, otherwise ignore.
What MTA are you using? Try to run, as cyrus, the deliver script manually, and see if it can find the mailbox, deliver it etc. We use exim, and the hand-off to cyrus is explicitly stated in the configuration file, however, if exim is not running, it can't get the mail to deliver it to cyrus...
