The final image is created by enblend. So this could be an enblend issue.
First, can you check if the remapped images have the same issue.
Second, could you post a small image which shows the issue?
On this code there were no changes in the last time.
Maybe libtiff or vigra have been updated in the last time?

Using 2014.1.0.9b4acbc72451 (today's head, 2014-12-23), Hugin saves TIFF
images with a transparent alpha layer, which means the TIFF is transparent.

To see the actual image, I have to open the TIFF in GIMP and make the alpha
channel white (using either Curves or Levels tools).
