Without knowing exactly what your app is attempting to do, I'm just guessing here, but I bet that your doing something with the active window, which, when you reload an app, is the App Manager window, and not the window that you'd expect, say, when your app launches.

but wait, there's more. Two other strange things:
1. The 'edit'button is enabled. This also strikes me as strange since I'm in the very program I'd invoke with the edit.

The edit button doesn't care what your editor of choice is. If the selected script can be edited, the edit button will be enabled, and when selected, will launch the application you've associated with editing apps using the Advanced dialog (or Notepad if you haven't).

2. While on the desktop (Windows 7 Pro, 64 bit) if I bring up the WE control panel, hit alt-a and select the AppManger, my app does not show up.

This is because you have the Program radio button checked, which means Window-Eyes will list the apps associated with the activew window, or in this case, the Desktop window. If your program is running, you could select one of the All radio buttons, and locate it in the list.
