This is deliberate so that should you decide to uninstall 4.2 your TeXLive 2016 installation will be restored to its default state (at least as far as our files are concerned). Instead the new files are installed in TEXMFLOCAL (which is actually where our installer has always installed these files), which should have priority over the texmf directory which is specific to TeXLive 2016.
