When I reply to emails, the conversations are not auto-archived.

Look in Settings in the General tab.  There's a "Send and Archive" section.
 My option is set to Hide the Send & Archive button in reply.  Perhaps if
you set your option to Hide, your replies won't have the effect of
archiving the conversation.
