So instead of getting the entire page, and wasting server-side CPU cycles, Github switches to a AJAX call that fetches just the required parts of the page. If you clicked the link and nothing happened I suppose you would be complaining that github was slow, or broken. Instead they used a small sliding effect to make sure you notice that they are fetching the new data. Honestly, I agree with you that useless JS effects are a waste of CPU. I just don't think that classification applies to this case.
