Hi Nikolaus,
I'm wondering if the issue you are noticing has been already fixed in more
recent versions.
These days we are running several GeoServer instances serving imageMosaic
with footprints in play and we didn't notice similar problem (although we
are dealing with binary masks in our examples).
Maybe you are experiencing the problem being fixed by this?

Can you share some more detail about your datasets and the type of
footprint being used?
