Hi Venkatesh, Here is a more general answer. Depends on whether you need low wavenumber robust estimates or can tolerate some noise in the spectra. For the last few years, I have been looking at various computations of spectra and their effect on different depth determination techniques. For computing spectra of profiles, see Blakely and Hassanzadeh (GSA Memoir 1981). If need statistically robust estimates at low wavenumbers for spectral depths, use multi-taper: see Lees and Park, 1995, computers and geosciences, multi-taper spectral analysis.
If filtering: If you have a grid available then filter the grid using geosoft or USGS-GX filtering using appropriate padding and tapering, and then select profiles and compute the spectrum with the above techniques.
