If you want to keep the packages on your system, why not add them to your world file? That way you can use --depclean and it not try to remove packages you want to keep. I run emerge -a --depclean on mine about once a month, sometimes twice, to keep packages that are no longer needed out of the way.
If one uses emerge and its config system the right way, updates tend to go smoothly.
