You may want to check your 70_mod_php5.conf file location. I just upgraded from 2.0.52 to 2.0.54 and in the process, noticed that the file path changed:
from /etc/apache2/conf/modules.d/70_mod_php5.conf (before) to /etc/apache2/modules.d/70_mod_php5.conf (after) You may have to unmerge and then merge again your mod_php package. I struggled for quite awhile to figure this one out. It's very subtle, the old file wasn't removed, I was editing the old one and scratching my head about why the changes weren't being pulled in as the server started up. It was quite frustrating.
