I don't mean whole packages, if that were the case I could narrow it down to a problem in portage, but is it various random executables.
Examples:
/usr/bin/emerge
/usr/bin/xargs
/usr/bin/perl
emerge is a symlink, and perl and xargs are actual binaries.
I simply had to re-emerge the package they were in to restore them, but I could find _no_ reason why they are disappearing.
I've run chkrootkit on this box.. nada, but again I can't really see how (more why), it would have been rooted... there's a pretty strong firewall in place, and there are other boxes that are easier to aquire, within the DMZ.
Finally, it's not a lack of hard disk space.
I run about 10 gentoo boxes, each running a different 'version' (read: age) of gentoo, and this one is one of the most solid so far, (with regards to how little help portage has required to keep the system up to date). The only oddity I have seen was just now as I downgraded gawk, portage finished the emerge, then stated this:
(from memory:)

Cleaning package x11-base/xfree-3.4k-r2
... (unmerges xpm-3.4k-r2) ...
done.

That's not a typo, it really said xfree-3.4k-r2
I'll post a bug, but I just wanted to mention that here.
Does anyone have any pointers?
