What is the formal way for storing a user data section into a WKT ?
Not completely sure what you've in mind, and assuming you speak about WKT CRS, probably using the REMARK[] optional node. See http://docs.opengeospatial.org/is/18-010r7/18-010r7.html#38 (there are other examples using REMARK[] throughout the document)
