About package duplicates - you seem to try installing v1.1 (FDNPKG-compatible) packages over a v1.0 installation (IIRC we stoped packaging src and binaries separately right after v1.0). This is not supposed to work, as FDNPKG do not know about 'source' or 'binary' packages.. You might want to install the v1.1 FreeDOS distro. Or remove src & binary packages and re-install them using FDNPKG (you should end up with a clean v1.1-like installation this way). About updating packages - it's true FDNPKG doesn't support upgrading packages yet. It's kind of on the todo list, but I honestly don't think I will be able to take time to do it in any near future.
