Ideally, you would edit this in the SoundFont itself by modifying the velocity-to-attenuation modulator. However, you can also use something like QMidiRoute <http://qt-apps.org/content/show.php/QMidiRoute?content=112653> (Linux) or MIDI-OX <http://www.midiox.com/> (Windows) to filter the velocity layers as well.
