This might not be the better place to ask since it depends on the
language and application you look at. Doxygen can generate call graphs
for a variety of languages, but these graphs aren't that useful when
the implementation doesn't follow an OO design properly. Then I use an
editor with tags support to navigate the code, JEdit+ctags, but almost
any IDE can do this.
