I do have the same error, I use clementine and chrome mostly. Clementine also fails to re-apear when I click on it, so I usually have to close it and open it again (right click in the gray area works). Also, sometimes when a new icon appears or disappear, when systray grows or shrink, the icons strech to cover the area or do funky things
