I don't think this is flash specific. I have similar symptoms with the
icaclient browser plugin. If I mouse off from the desktop that it is running
in and then come back onto it, the plugin window is no longer full screen, the
shelf is now on top of it and the window decorations are visible and aligned
with the top of the screen. The way I manage the situation is to press
Alt+Left Click to drag the window up so as to hide the window bar beyond the
end of the screen and then Alt+Right Click to select 'Always on Top'. This
stops the shelf covering the full screen window.
Flash of course has its own peculiarities and I haven't found a workaround to
stop it from minimising to its original (non-full screen) size.
