Yes, I totally agree :) It's funny though, because I had exactly this behaviour once: I started E, configured my second monitor with xrandr and ended up with one huge desktop spanning both screens. If I changed the virtual desktop, obviously, both screens changed. I was puzzled, recompiled with xrandr support and everything worked just fine.
