The applications directory moved inline with E a long time ago to: ~/.e/e/applications/bar/engage I am not sure if .eap still works, it might be only .desktop files The settings.eet is manipulated by the menu of engage, there are no other tools you want to use.
For multi screen settings try the -X option which takes a parameter to say which head it should appear on. This is available if the package has been compiled for xinerama.
