Some terminal programs choose the colours that they want to display text with. This includes background colour. if Mutt is setting parts of the text with a black background, that would break the transparency of the terminal. Same happens to me with (for example) mocp, in any terminal I have tried (gnome-terminal, aterm and eterm).

The only workaround would be to force mutt into not changing the colours of the background text. Mocp (a text-based audio player) fixes this by providing colour themes, and one of the themes it provides doesn't touch the background colour.

I don't know if mutt can do the same -- you will have to investigate it.
