This is not an e problem but probably a problem with your session
manager setup. AFAIK GDM and KDM don't necessarily source /etc/profile
and they don't under normal circumstances use ~/.bash* as these are the
bash initialization files. The whole thing is a bit of a mess in linux
IMO, because there is just too many of these configuration files and it
is hard to keep track. I had an URL which goes into depth about all
this, if you're interested I can try to find it. The easiest solution
IMO is to find which initialization file your session manager uses and
source /etc/profile from it(just put . /etc/profile somewhere at the
top), that way you only have to worry about /etc/profile for doing
changes. If you want to allow user to change the PATH variable etc. you
could source ~/.profile or ~/.bash_profile when starting the xsession.
GDM et al have configuration options to tell them what to do when
starting the xsession. Maybe putting . ~/.bash_profile in your home
.xsession file works, im not to sure about this though.
