Yes, middle click still works. I just cvs'ed and recompiled everything the bug is still there it also does it if two windows overlap just move the mouse back and forth between the two quickly (ie. less than the auto-raise timeout). It then auto raises the amount of times you wiggled the mouse between the two. It is like the auto raise timer is not recognizing the fact that I left that window. Even as I type this E is autofocusing between the three windows that I have currently overlapped. If the mouse is "over" all three windows of course!
