I am not a linux professional, and therefore can't tell you the details, but this can be done with either an Nvidia card using the linux drivers (read the README for the instructions to use this card) or with 2 vid cards. I can't remember if I had this working with my Radeon VE and the dual display or not, but I do know that you have to have 2 screens section and in each have a BusID line with the PCI addresses for each (something like BusID "PCI:1:0:0"). I had problems with getting it set up, but searching the web and reading the man pages for x led me to some good info.
Other tips I can give is to be sure you have the screen "screen 1" Rightof "screen 2" type line in the serverlayout section. You can try being sure to identify each screen section with a Screen "screen 0" and "screen 1" line respectively Then if you want the two monitors to act like one long desktop, use the xinerama option in the serverlayout section. Btw, this is actually a feature of X, not of E...so the man pages to look at are the X pages.
