I've also run in that problem. I found an easy way around it : whenever it "freezes" the keyboard input, just hit <Alt>+<Tab> once to change the keyboard focus to another window, and then again, and you're back to your original mozilla window but with keyboard focus and input.
It works especially well when you switch the focus from mozilla to an epplet and back.
It's not a bugfix, but just a short way around the problem...
