I know this problem well, but not in such a extrem way you described it...
As I read it should be an error in the libepplet or so...

I do it in another way:
Open the file ~/.enlightenment/...e_session-XXXXXX.snapshots.0 (Possibly it is named a 
bit
other, but with snapshot.) in an editor and remove some lines. This files describes 
(and
save) all values of windows in e.
The E-Clock-Epplet for example will have the following entry:

NEW: E-Clock.Epplet
NAME: E-Clock
CLASS: Epplet
RES: 1280 1024
XY: 150 970 0 0
LAYER: 2
STICKY: 1
SHADE: 0
BORDER: BORDERLESS
CMD: E-Clock.epplet
GROUP: 875560

------schanpp-schnipp-----


Due some failures it will sometimes appear a second (third....etc.) time:
NEW: E-Clock.Epplet-2
NEW: E-Clock.Epplet-3  
and so on...every with such a complete block as shown above...so you have do remove all
config-blocks with  *.Epplet-X completely. From NEW to the next NEW.

Does someone has an idea for a kind of workarround or patch?
Here on my MDK9.1 with e16.6 I have this problem about every two weeks, so it's not 
soooo
bad, but it's not nice :-)
