This may be unrelated, but what version of Xfree? 4.3.0 contains the first version of the savage driver, which imo is quite horrible compaired to the second version. (Its so bad, that the vesa 2D driver is faster than the savage 2D driver.) So, if you're doing a comparison between 4.3.0 and an X that contains the second version (I think xf 4.4.0 and xorg do, in addition to dri cvs), then that can explain the difference.
Also, the XF86Config might not have the AGP speed set, 1x vs 2x or 4x may make a big difference. In addition, if MTRRs are not enabled in the kernel, performance will drop. Also, you may have different depths and/or resolutions; you should have both machines set to the same depth and resolution to test glxgears speed with. (Obviously 16bit rendering is faster than 32bit) In addition to all of this, Twister chips chomp host memory, it probably wont make a difference in glxgears, but if its set too low you may see performance problems. I recommend you check if direct rendering is enabled, "glxinfo | grep direct", it should say "direct rendering: Yes". If it doesnt, then hardware acceleration isn't enabled, and you're using software mesa, which would explain the low FPS score. BTW, I have a TwisterK in my laptop, and yeah, its pretty horrible.
