I don't have the technical expertise in this area to comment on the details of the implementation, but from a dumb user point of view, could there be a simple or no-payload package that says "Fedora owns the bootloader" that's installed by default and power users that wish to maintain it themselves (or use other bootloaders) and remove the package?
