Minimal changes to the existing layout may be acceptable. It would depend on the changes and how much disruption the community felt they would be. My biggest concern would be the Maven and Ant build scripts getting out of sync. I really don't want to have to update two build scripts with every change - particularly when I have no interest in one of them.
