I agree the spec isn't crystal clear. I took the use of the word "partial" to refer to requests and URIs in the welcome file to mean that the "complete" request was the result of adding the welcome file. With that in mind, it seems natural that the filter should apply post welcome file addition. But that is just an opinion. I'm still leaning towards WONTFIX. I could be convinced that this is a bug but I haven't see anything that might support such an argument so far.
