Annotations processing for web components in web fragments is broken when running the web app from a directory. The problem is in 9.0.0.M5, 8.5.1 and 8.0.34. I think that we should not release these versions. I committed fixes in Tomcat 9 trunk, Tomcat 8.5 trunk and Tomcat 8 trunk.
