The way it was written on Langley's blog, one could easily think they had used the method of calculation that gave a better looking percentage.

It was just the opposite : if 0,05% means an actual number of broken sites of 661, then the reference used for the total number of sites is 1,3 Million, which means they used the number of distinct valid leaves from EFF SSL Observatory, not even the valid cert chains.
