Is it asking you to choose a certificate each time?
Or is it asking you to type your "master password" each time?

If you have "choose automatically" set, but you also have "ask me for my
password every time it is needed" set, then you'll get password prompts
each time your cert is needed to do authentication.

If it's asking you to choose a cert each time, and if I recall correctly (a
big if :) the behavior you describe occurs when the server requests a cert,
and it appears to the browser that none of the certs you have meets the
server's criteria.  When the server requests a client cert, it says "send
me a cert issued by one of these issuers", and then it provides a list of
issuers.  If the server is misconfigured, and supplies an empty list, or it
supplies a list that doesn't happen to include the name of the issuer of any
of your certs, then (if I recall correctly) the browser shows you a list and
lets you try to pick one that may be appropriate.
