I don't think this has anything to do with Java. You're likely hitting this bug: https://bugzilla.mozilla.org/show_bug.cgi?id=1158270 At least, I saw similar issues (flash being aggressively blocked) over the past few days, and that ended up being the bug I was hitting. That particular bug is fixed as of the Nightly that went out this morning. So, with any luck, your issue should be fixed if you update to the latest nightly.
