FWIW, I re-built the current gtk4 in 24.04.02 (4.14.2+ds-1ubuntu3, commit e9ef30cd) with "x11: Remove last_wmspec_check_time" (commit ec14f9a4) applied on top. Installing the modified libgtk-4-1, libgtk-4-bin and libgtk-4-common fixes the issue on my machine running 24.04.02 and doesn't seem to cause any issues. The commit hashes refer to https://salsa.debian.org/gnome-team/gtk4.git.

Some are probably caused by theming, as the windows' borders (or their color) makes them impossible to discern from the background windows. Just earlier I discovered another bug, related to detecting the click and window I clicked. I am trying to see the sub-content of a software update but the system reacts as I clicked the window below. In the recording you can see this happening both with the Terminal and with Firefox.
