It is as though Empathy is being launched with the --start-hidden option. This is different from the behaviour when launched from the command line or the Dash, which is why I'm filing the bug against the messaging menu. When started from the command line, Empathy starts with the contact list visible, even if it was hidden when empathy last terminated. Since the messaging menu's Empathy icon typically makes the contact list visible, it is strange that it does not if Empathy was not previously running. If a user has selected that icon, it is reasonable that they wanted Empathy's UI to be visible.
