Sorry, we're not going to make this change. However, I think we could accept a patch to add OnlyShowIn=GNOME; to the .desktop and add an additional .desktop with NotShowIn=GNOME; with the Name set to Nautilus.
There's a chance upstream would accept that change. And I'd like to see it proposed upstream before we accept it into Ubuntu.
