Sorry, we're not going to make this change.
However, I think we could accept a patch to add OnlyShowIn=GNOME; to the
.desktop and add an additional .desktop with NotShowIn=GNOME; with the
Name set to Nautilus.
There's a chance upstream would accept that change. And I'd like to see
it proposed upstream before we accept it into Ubuntu.
You would need to also update po/POTFILES.in and data/meson.build
Getting the change into Ubuntu afterwards is a few different steps that
I can help you with at that point.

which means Nautilus will show up as "Files" in preferred applications
setup and menus. That very same Name is used by nemo aswell (filed as
https://bugs.launchpad.net/ubuntu/+source/nemo/+bug/1938620 ).
Instead that Name should be Nautilus (in all languages), just like
other File Manager apps have their own actual names :)
