Thanks. xrandr.txt seems to show no overlapping area in the current
configuration. So if it only happens when you change the layout does the
bug persist between reboots?

And what if you delete the whole config (~/.config/monitors.xml) and
recreate it? Does the problem go away?

  After repositioning the display applications would only maximise to use the 
area  of the screen that overlapped between the original and new positions, see
