Thanks for clarifying. But that seems not to be an ibus-unikey issue. If you change it so "Vietnamese (Unikey)" is the first source in the list of input sources (see attached screenshot), <Super> works as expected for Unikey. But then it doesn't work for "English (Colemak)"...
So I think this is some kind of gnome-shell issue; changing the affected package accordingly and changing the bug summary as well.
