Cannot reprocedure this issue in Debian sid (libreoffice-writer 1:6.0.1-1, fonts-noto-cjk 1:20170601+repack1-1). Maybe there are some changes between libreoffice 1:5.4.4-0ubuntu5 and 1:6.0.1-1 that fix this issue?

Change to Source/Adobe (identical glyphs) solves the problem. Also there is no problem in Fedora, which uses Source/Adobe cjk fonts. Ubuntu uses Noto, should switch to Source/Adobe. This should be easily done.
