Interesting dino99! I always use the default (Ambiance) theme. Changing to Radiance makes no difference. But changing to Adwaita restores the white background of gedit's edit window. Changing back to Ambiance or Radiance gives me the transparent window.

Other colour schemes seem to work as intended. The text of loaded files shows against the desktop wallpaper. I don't know when this started as I don't normally used gedit to edit files.
